Faheem bowled Lyon with a fullish delivery which the Australian attempted to whip through the leg-side - he missed, the ball cannoned into his pads, then into the stumps.
Lyon dominated his union with Khawaja, scoring 38 of the 53 runs on Sunday until his dismissal, which left Australia 4-304.
Head, the sole batsman in Australia's top eight not to reach double figures in the drawn series-opener in Rawalpindi, started brightly after cracking three cut shots to the boundary from his initial 21 balls.
Khawaja is in sight of his highest Test score of 174 against New Zealand in 2015 - his next-best is 171 against England in 2018.
